Shortcut Virus Remover will remove your shortcut virus from your USB flash drive. So you should type the letter assigned to your USB flash drive on your computer and then hit 'Clean Virus'.
I ran the Shortcut Virus Remover 3.1 and performed a scan, then a list of files infected with the virus came up. I deleted it. I can read the folders through "Trashe" folder now. However the deletion of the corrupted files, deleted good data as well. I want to restore the files deleted through deleting the virus infected files.

If you still have access to those folders that you believe they're good, then simply right click them and choose Restore. This will place them back to their original location. However, if you're not paying attention to the restored items, it could be possible to restore infected items back as they were and it takes a simple click on an infected shortcut to spread the virus all over again.
